Do you know what is the PCV valve? It is located on the engine cover the red one somewhere in the middle on the right hand side of the engine cover. If you check the 2000-2003 engines have different PCV valve than the 2004+ ones. It's the one that is connected to the intake through a black tube.
That's a 2000-2003 Honda s2000 PCV valve

and that's a 2004+ Honda s2000 pcv valve

The garage that has my car is saying he thinks 12-16 hours labour, he said he won't charge me more than this though if it took longer.... does this sound about right?

The inlet mani looks different to mine which is a dbw, just confirm with the seller its none dbw.Avoid a dbw engine if possible because there are quite a few things you will need to change to make it compatable with your car.

If it is a garage and has the tools, lifts etc the top I think to replace an engine won't be more than 5-6 hours

It could be cable thottle version even if it's 06. For example, MB has 06 plate and his car is not DBW. Does the garage know the VIN of the car where the engine came from? If we saw a photo of the intake side, we would be able to confirm the model year.

Does it matter?
if it's DBW surely all you do is change the Throttle body over from the non DBW car.

UF, it does matter. There are a couple of sensors and other things that needs to be swapped. Mr-pitts can tell the details as he has done it the other way around (older engine to newer car).
