I've got the Saris bones 3 bike rack and have done 3 trips to Scotland with it so far.
The bottom hooks shouldn't rest on the bumper at all. I put a piece of microfibre towel between each point of contact with the car and the rack and its seems to work without a problem.
I do take off both bike wheels to try to reduce the weight a bit, though of course the rack itself is pretty sturdy.

I carry a DH bike on my Saris Bones 3. The bumper does deform, but so far has always come back after a couple of hours of removing the rack. I too put a microfibre cloth under each foot (zip tied in place) and duck tape on the paint where anything touches it, including the straps. Still get some fine scratches in the laquer though. I suppose that's what I get for carrying such a heavy bike on there I guess. I don't think I'd have quite the same issues with a road bike or track bike though.
