I had something similar on a <30k mile Civic once. Turned out that the gearbox first motion shaft bearings were knackered. Gearbox was stripped bearings were replaced and the noise went away.

I have a very slight chatter from mine when in neutral, but dip the clutch and it goes away. I asked on the pages here a little while ago, and the consensus was "Don't worry about it". So I don't.
