New Engine only running on 3!

Bit late to this one.
If it failed a compression test on 4, now it runs fine, then the compression is fine. I'd question his testing. Ask him to do it again to be sure.
It will have recorded a misfire and you felt it misfire - so prob not much point in verifying that via the ECU if it's going to cost you money. Especially if there is no CEL on.
Given that it's just had major surgery, i'd be suspecting some wiring or injector fault - maybe even an air leak.
Did the new engine come with it's own coil packs and injectors?

Im not sure if it came with coil packs and injectors. I think it may have.

Just a suggestion, did you change the ECU? Its just If the ECU is faulty and your having similar issues as with your old engine, then this could easily be the culpret.

i didnt have these issues on my old engine. The ECU has been changed. I guess it could be the cuplret

sounds like good news Tim..
i can't see how "most people wouldn't notice a car running on 3" Simon, they run as rough as feckery on 3. try pulling one of your leads and giving it a brief go
