I have said this before, there is not a lot in it at all.
Over a 100 the M3 is quicker.
Under a 100 they are very very evenly matched.
Basically once the M3 gets into 4th your stuffed.
People who say the M3's are quicker are just going off how the M3 feels as they do feel quicker.
This also stands for the E36 Evo as they are about the same speed as the E46's.
I've not tested against the E92 yet but I don't think theres much point

Laptimes.com comparison
This is for the coupe. There is only one comparison for the cabriolet and there is only 0.2 seconds between the cars on Hockenheim short track.
Overall the M3 is quicker but on the shorter twistier tracks the S acquits itself very well.

and what does that prove other than the M3 is quickest in a straight line which nobody is disputing?
Whenever I (in my S2000) 'raced' with my brother in his elise we were genuinely always neck and neck upto about 80mph, apparently his elise does 0-100MPH: 17.4 sec.
So the difference between the M3 and the S2000 is similar to an S2000 and Elise to 100.
No disputing the M3 is quicker but the S2000 probably surprised the M3 driver, who like all BMW drivers think they are superior

0-100mph:
M3 - 10.9 secs
S2000 - 14.1 sec

S2000 - 14.1 sec
I have compared the cars from in gear rolls and there is no difference until silly speeds

Always depends on who is chasing and who is leading.
In my S2000 I had a Z3M Coupe walk away from me as if I was standing... from about 50mph to 'higher' speeds.
Not the lardy weight of an M3 cab, but not that far away in performance.
I would agree that the M3 cab is probably about 1-1.5 secs slower than the coupe to 100mph, so the difference on the road is never going to be huge.

I had a straight line do with an 04 M3 cab in my S upto about 80 and there was nothing in it. I think the M3 has the advantage at higher speeds.
I looked at the stats for the M3 cab at the time and found it weighs 1650kgs

I hardly ever punish anyone in the M5
I take a perverse satisfaction in staying maybe a car length in front
so I'm sure there are loads of people out there who think their car is nearly a match for mine
on the track, everything goes out of the window I guess
but on the road, on anything but very narrow and twisty roads
and assuming two competent drivers
an E46 M3 is in a different performance league to the S2000
trouble is, such is the nature of our roads, that it's very easy to be led to a false conclusion about how rapid your car really is
