Engine Hunting - Possibly Thermostat?

Hey,
I have been having problems with my engine hunting and clicking on the first start of the day. More details of the problem with an MP3 of the sound it makes can be fount here:

Having done all of the below to try and fix the problem, I have found a problem with the cooling system and am wondering if there is any way this problem could cause the cold start idle hunting i have mentioned.:
Checked Plugs
Changed Throttle Body
Changed MAP sensor
Changed Coil Packs
Changed Fuel Pressure Regulator
Changed IAC Valve
Checked and Cleaned PCV Valve
Checked all vac lines and changed them
Changed the brass coloured item at the back (firewall end) of the inlet manifold.
Checked all wiring loom connectors. Unplugged and re-plugged.
Disconnected Air Pump (Problem Remained)
Replaced Oil
New Oil Filter
New Alternator Belt
Bypassed TB and IAC Coolant
Basically, the thermostat doesn't seem to be working as the bottom rad pipe is staying pretty cool/ warm (on longer drives), the top pipe is getting very hot. The fans are not coming on AT ALL. When i undo the bleed nipple and the rad cap to bleed it, i get the occasional bubble and spit, but the coolant never flows from the bleed nipple. The Coolant level in the filler neck doesn't suddenly drop as the car gets warm and the stat opens as one would expect, it just keeps rising and rising with the occasional bubble.
If anyone has any ideas i would really appreciate the help.
