I'm on my 3rd S2000. I had a facelift MY04 to begin with as I wanted the newer styling of bumpers, lights and as you've said bigger wheels. I'm now on my second pre-facelift car though. They are more raw feeling and if its just the wheels that bother you take a look at these pics to try and help you decide:

Pre-facelift Silverstone with MY06, 17" alloys (lowered on coilovers) with an OEM low level rear spoiler, side strakes and OEM front lip.

Those pics should show you the differences nicely but both with the OEM facelift wheels, which make a HUGE difference IMO.

I have more pictures but there isn't much point me posting them as the car was modified more afterwards so these are the closest I have to looking OEM.

Make sure you ask whether all the geo bolts are free and when it last had a geo done as that's the biggest issue with the car.

I choose the MY03 pre face lift because my tax is 247 for the year before the hike. It's had the glass rear window. And it's berlina black with low miles. The next nearest berlina black was miles away so went with this one. I was weary of the oil myth but mine doesn't seem to drink oil like some people's cars so I've been lucky.
I Maybe should of gone for the MY04 as I like the 17 wheels and the new facelift front bumper in the beginning. But I couldn't be bother to wait any longer.
What I Ve done is brought the 17s and the new front bumper. The wheels change the cars dated looks. It took me ages to decide whether if I wanted that bumper of not because the old bumper with a lip looks very aggressive.
a well looked after Old one with have no problems such as mine which passed its mot today with no advisers. I'd say choose which one u prefer.

oh and with wheels. Most of the centre caps are knackered because there made of plastic covered in Ali metal and have corroded over the years.

U can find them here for 40 a pop which I brought a whole new set for. Some people spray them. But I prefer the originals

Ihad an 02 and I've got an 04. I prefer the later car. I prefer the styling, the better thought out cabin and I haven't really noticed the softer suspension being a pain in the ass. The tax doesn't go up until the 06 MY (cars registered after March 06 IIRC).

Like everyone else has said, look at cars and buy the best one you can get/the one that floats your boat the most.

Brought vs Bought....

I'm preferring Floppys pic of the pre-facelift front bumper with the lip on it to the facelift bumper with the lip, there's too much going on for me on that one.
