If you really want to protect your car against becoming a rust bucket in just a few years, which it definately will if you even drive it in the rain, you must dry every sqare inch of it outside, as well as every possibly nook and cranny on the inside of the panels, in and around the engine bay up and underneath the car, with a cue tip.
You may be able to speed up the process by blow drying your entire car after it sees any moisture too.
Ian (Tugger) does that and his car looks great for a model year 2000 with 4.5k on it!

Seriously, its not a good idea to remove the protector complely...it will be more quickly prone to rust then leaving it in place.
