Wheel Well Liner
My experiences with Hondas is that it will begin to rust at the rear quarter panels first. The culprit is the rubber/plastic liner inside the wheel well.
Is this still an issue with the s2000 and should it be removed?

There's no "rubber/plastic liner inside the wheel well" in the rear. Are you talking about the rubber strip covering the fender lip? If so, then yes, some people remove it to prevent rust as water and debris can collect in it over time.
Most couldn't care less.

I think your talking about the rear wheel arch protector.
Thats the Black flexible molding that you see around your
rear wheel arch opening.
It is very common for Hondas to rust in this area. Your best
to remove it and clean the area inside the wheel arch (where hondas like to rust) and as well clean the flange. Then put the protector back on.
It is there for a reason. Its to prevent chipping and protect the flange.
That flange is a high rust area if it is not protected because of the spot welds.
I would not reccomend removing it complelty, but do reccomend cleaning the
area often.

from my experiance with my sir, even if its painted it'll still corrode if water collects in one area. First the paint will start bubbling outwards followed by rust few monthes down the road. It's probably best to remove or fill in any area which collects water with silicon. silicon worked well for me.

I'm wondering if you remove it, clean it properly and mask it off and use a undercoating protectant, that seems like a good idea aswell.
Not the thin undercoating either, the thick stuff, even using a paint brush to apply it.
I know my 1998 Accord has it (not sure if it was factory or not) but it has done an amazing job keeping salt and moisture from underbody.
