I never greased my seals (boy does THAT sound wrong) and after almost 6 years I'm about to break down and buy replacement seals for the windshield and top. I've greased them thoroughly with shin-etsu ($12 at the dealer), replaced the strikers with HT strikers, but I've still got leak issues... And they're looking a little ragged.
Definitely take care of those seals!

Every year I have shin-etsu'd my top, door, header and trunk seals, no leaks ever! Mabye I have some particularly good seals or mabye that stuff is really the shin'! It also works great on the winter car, keeps the doors from freezing shut.
Seriously, before I greased them up, I cleaned them with some warm, soapy water and a wash rag. Primitive but effective and the carwash soap didn't dry them out at all.
You can sort of tell when it's time when you roll your side windows down with the top up and there are no greasy smudges anymore.
Greasy smudges = good window seal.
Looks like crap, yes, but it's better than leaky windows!

I do all my seals as part of detailing my interior. The seals get very dirty if you do a lot of top down driving. Even though I have Shin-Etsu, I feel that regular cleaning and use of 303 would probably take care of the seals better than applying Shin-Etsu once or twice a year.
