A spray bottle with a small amount of vinegar mixed with water should remove the water staining. Otherwise, you might have to resort to using a clay bar.

I would try glass cleaner or vinegar first. If not, then clay. Claying the glass is a good idea anyways, as it is the same as claying the paint.

If it does not work, let me know. There is a product that is almost last resort.

You could try Griot's garage glass polish:

I've been very happy with their other products, and while I haven't used the glass polish myself, my friend used it with great success on his Civic Si.

Use vinegar or Invisible Glass, any of those should work. If not, you are going to have to resort to the clay bar procedures.

I had the hardest water spots on my glass for months (not on the S), I tried stoners then vinegar then I got medevil on it.

I used stoners as a lubricant and p21s cleaner on an old drill powered foam pad. I would have tried a clay bar, but i didn't have one and really, this stuff was like concrete. It came out perfect. I don't know if over time it may be too abrasive, but this time it worked great.
