tj- doesnt make sense... you should have sufficient clear coat so that you would not get any color from the car on your pad.
we need more info- like the answers to the above qs and are you the first owner of the car?
does it seem to just be in one spot?

Hmm, I don't think it's bleeding I'll have to ask it.
Not painted to my knowledge. I purchased it last summer new (as a left over) from a Honda dealer.
It seems to be coming off only on the hood.
Does this mean that the hood was somehow stripped of clear coat from something?

Traditionally you shouldn't see any color on a wax applicator after waxing a new car with a clear coat. Is this the first time this has happended? Do you regularly wax you car is this just an annual type thing?

When you say "rub", do you really mean you are applying a lot of pressure. If you are using lots of pressure, after 10 coats, I can imagine your clear coats are toast. Something like Zaino should not need any pressure at all to put on.
