sounds like you got some moldy stuff in the pipes...
there are several products that you can use to freshen it up, but they just mask the problem- more info here:

Do you have it set to recirculate most of the time? If so, you've probably got mildew in your vents that's responsible for the smell.
One thing you could try is to spray some disinfecting air freshener into the vents where the A/C sucks air in when it's not set to recirculate (I think this would be right below the windshield, near the wipers). The next time you drive, set your fan to not recirculate air.
This helped with my Integra when I had the same problem a few years ago. I hope it works for you too.

You can also spray cologne in the vents when the fan is off. Let the alcohol evaporate for five minutes and then turn the vent on slowly. The cologne will slowly breakdown and travel into the air. It's not super-cheap or effective but it smells a heck of a lot better than bathroom deodorizer.

just another tip: you will also get a strange smell in your vents if you make it a habit of using the A/C without turning it off and running some fresh air through them before you park and leave your car. if your running ice-cold A/C on a hot day, you're going to get a bit of condensation if you don't heat up the system a bit with fresh air before you leave your car and park it all day in the sun.

I had to find something to clean out my wifes car - her car spent some time in some very humid weather in louisiana.
I used this and it did the trick
Einszett A/C Odor & Bacteria Remover

if i use AC, before i turn off the car, i always turn off the AC, set the vents to the "in your face" setting, turn up the fan speed a few notches and let the fan blow for a minute or two. usually, i'll turn off the AC and go through the above process as i pull into the parking lot so by the time i'm parked i'm good to go.
