Are you sure they aren't little bitty chips? Many of us seem to have noted that the wheels end up getting little pock marks over time, some have even talked thier dealer into replacing the wheels because of it. I have a bit of it myself.
If they are in fact just brake dust clay bar or even a little compound will get it out.

travis is right-
however, i want to make sure that you have used a good wheel cleaner first... you have to use a non-acid base or you will eat the clearcoat on the wheels.
p21s wheel cleaner is a good one.
if that doesnt work, clay should do it- but caution:
dont rub it like you usually do with clay, or you can turn your clay into sandpaper. i pat with clay when i want to use it to get brake dust or other things that i see embedded. you might have to do a pat with a very slight wipe, but dont just take it and wipe all around the rim!!
also turn the clay often, and use a good lubricant too. i would then mark the clay container "wheels", cause you dont want to use that stuff on the paint!!
after, be sure to protect the wheels...
the best way to do this whole thing is to take the wheels off the car- (and do the insides too)- second best is on the car.
i suggest a couple coats of synthetic followed by carnuba-
good luck and let us know how it goes!!
