When the master or slave cylinder seals start to go/weep, you will start to lose hydraulic pressure after a wile either from total fluid loss or air being sucked into the system via bad seals, even though fluid is still present. If you have flushed out the old fluid and bled the system and you are having an issue then its very likely one or both the master or slave are bad. Check for signs of leaks under the clutch pedal on the floor, or around the slave on the trans, sometimes this is present to give you the sure give away but not always. Regardless, assuming the system was bled properly with no avail, the next step is to replace the slave and master cylinder.

Check the ignition cut off switch on the clutch pedal, you may have inadvertently compromised it. Make sure the button is being engaged fully for starts if you monkeyed with the pedal height.

Sounds like gear grind to me because the clutch isn't disengaging with the pedal. Replace you clutch master and slave cylinder to insure your getting full hydraulic pressure and go from there.
