Did you enter a correction factor for the point where you are in VTEC, but the ECU doesn't think you are?
Or more to the point, did you actually tune your car, or just enter a value on VAFC?
The reason I ask is that many have successfully changed VTEC point without issue. Mine is set to 4400!

TroqueFreaks tune my VafcII on the dyno and have no trouble at the dyno and daily drive until i race on the track!
Also i think the trouble is from the partial TH position in which the computer is trying to correct itself and the vafc force a fixed vtec point.
I have no trouble with wide Th position and i set Low TH at 50% and High TH at 80%.

The VAFC has a correction factor for the overlap of the ECU VTEC and the VAFC VTEC point.
It sounds like you have had a competent tuner set it up so I assume it is correct.
You obviously have a problem, but I think it's an isolated case as plenty have used the VAFC to change VTEC without issue.
