What drives the speedo to work?
I'm doing some project using the S2000 cluster gauge.
Question: what drives the speedometer to work in the cluster gauge --- is it the VSS (vehicle speed sensor) ?

Yes,
Speed signal wire goes from the VSS and T's to the ECU and cluster. The cluster then outputs a slower ( half speed) signal which is used for things like the soft top, radio, wipers etc that need a speed input. I think his avoids a problem with any of these secondary devices interfering with the primary VSS signal.

if I'm not using the stock honda ecu, instead I'm using AEM EMS where do I connect the VSS wires to the aem ecu?
The VSS wires from the left --1: yellow/blue 2: Blue/White 3: Brown/Yellow
I know where to connect to the cluster gauge - I know the pin.
Can I directly connect the VSS signal wire to the cluster without going to the ECU?

The VSS should be wired into the AEM in the factory engine harness. The ECU provides the supply voltage to the sensor ( 5 or 8 volts from memory)
Pins to the AEM are
signal A9 blue white
VCC2 C28 yellow/blue
gnd B22 brown/yellow
The ECU provides power to the sensor so you can't connect only the signal wire to the cluster without the ECU
