I'm not sure about s2000 hood drain pipes but on eunos roadsters the drain holes run down either side of the rear quarters and they can easily become blocked causing water to empty into the footwell's/under the seats. A quick 10 minute job unblocked the drain pipes and kept them filtering rain water out the vehicle. Again not sure on s2000 hood draining.

Have the same problem - after the rain passenger's carpet is wet
And I can't find where It's coming from. The seat is dry. There is no leak from soft-top.
Look's like It's coming from the hood. But I've looked at the cabin filter during the rain - it was dry. What else could be?

Maybe it's coming through the door seal. Get some shin etsu grease and give your seals a once over. Could be dry or deformed

i had a similar problem in my integra. the passengers side footwell would have a lake after any rain. Turns out where the blower motor opening is there is a metal seam that goes all the way around it. All i did was silicon that and replave the weather stripping around the wiper cowl and the problem disappaered. The other leak i had was on the top rain wells on the roof. Again another metal seam that wasn't sealed that leaked.

I realise this is an old thread but thought I would ressurect it as I have exactly this problem, usually when it rains.
From the technical FAQ,
Puddle in Passenger FootwellThere is a pipe connected to the bottom of the aircon unit in the passenger footwell thattakes the condensation out the car and drops it on the road. This can become disconnected(probably kicked off) , takes 15 seconds to replace and problem solved.

Now I haven't tried locating this yet to see if it fixes the issue, but I suspect it is the issue ... I just need to locate the said pipe and I think it has been dislodged ... I hope so because this is annoying ...

Check for a wet cabin filter under the cowl cover. See my post in this thread. Condensate drain leak will happen only when using the AC.

Well I would do that but not sure where to find what you describe, any pictures or schematic?

We did find the 'pollen filter' was wet on investigation at one time in the past ... too, I assume that is what you describe as the 'cabin filter'.

For information to rule out the other potential solution the hose is still connected to the AC unit.

I have discovered as you claim that it only leaks when I use the AC.

Also what kind of sealant did you use against the seal?

My leak was the spot weld seam under the passenger side hood hinge - where the hinge bolts to the body. I found it by pouring a small amount of water on the hinge. I removed the hinge attachment bolts, flipped up the hinge to expose the seam and used silicon body sealant to seal the seam. The cowl area is not water tight but if water drips on the filter it leaks onto the passenger floor. There are also grommets under the windshield, where the cowl cover clips are attached, that can leak and drip on the filter.
