vibration @ low speed and high gear

vibration @ low speed and high gear
So I was driving and I was in 6th and had to brake to about 20-25, and when I pressed on the gas I got a nasty vibration, is that just the engine and transmission bogging?

I forgot to mention, it only happens like at 20mph, and only for about 1 second, after it gets to around 30mph @ 6th it fine, if I drop it to 5th or 4th its fine, its just 6th gear at a really low speed.

Of course you're bogging the engine!
You have 6 gears for a reason.
If you are lugging it around at those speeds and not needing to accelerate quickly, 3rd (or 4th, maybe) is about as high as you need to be.
This engine really needs to stay above 2000 rpm in all higher gears (3rd through 6th). This is not a V8 - it needs to be revved.
Bogging your car down in any high gear can do damage. 6th gear that slow is terrible for several major components. Your S2000s age states 3 days old - if you're doing this on a car that's not broken in - that's twice as bad.
Long of the Short - do not bog your engine.

Actually there is 45k miles on the car, not sure how to change that.
Thanks for the response though, I was just concerened reading some of the posts about the inboard cv joints and just wanted to confirm that was not the issue I was having.

At 20mph in 6th gear, the engine is barely above idle speed (maybe around 1200rpm). Then you mash the gas and think there's something wrong when the car responds badly? Sorry, but I gotta give you TWO of these: and ONE of these
Next time you're riding a multispeed bicycle in top gear at a reasonably fast speed, slow it down to walking speed and then, without doing anything to the gears, try to pedal as hard and as fast as you can. Put all your might into it. Be careful, you might just blow out a knee.
ps. Learn to downshift as you slow down, or in the case of an emergency deceleration, learn to put it into the proper gear for the road speed before taking off .............................. or buy an automatic.
