VAFC troubles

About a month ago, I had a VAFCII installed and tuned. However, with a PLM header, test pipe, and aftermarket mufflers, my A/F was marginally lean at certain points (high 13s).
So yesterday, i finally got around to installing an adjustable fuel pressure regulator. This morning, I dropped off the car to be tuned again and headed off to work w/ a friend. Came back right before closing and picked up the car. Dyno plot showed that peak HP fell a bit (expected as A/F ratio came down), but picked up some mid-range torque.
All seemed well; didn't ask any further questions and drove off happy...till the car started bogging down between stoplights. I get back home, check the VAFC and find that the VTEC engagement point has been lowered to 3800 RPM! The bogging I felt was the car hesitating between VTEC on/off.
So, now what? Can I change the VTEC engagement point without getting another tune? or are the fuel trim/adjustments inherently tied to where VTEC engages; necessitating another tune ?
