Default Transmission problem?

I just put a new clutch into my S2000 a month ago. Few days after that I started to feel vibration while accelerating on the 4th, 5th and 6th gears on high RPMs.
If I'm, driving on the constant speed there is no vibration but as soon as I press on the gas car starts to vibrate. I brought it to Honda dealership and they said that my front tire is bad and I need to replace all 4 tires and do alignment which would cost me $1400. The mechanic that I always fixed my old cars with and who put me a new clutch is saying that it's probably transmission problem. I replaced my tires 4-5 months ago and they are almost new. My mechanic took the wheels off to check if there is any problem with my tires and took a road test too. He said it can not be the drive shaft as it would vibrate on the lower gears, or the flywheel as there is no problem when I switch gears.
It really doesn't feel that it would be a tire problem as there is no vibration when I drive at constant speed without acceleration. The vibration only occurs if I press on the gas after 4000-5000rpms. Car has 80k miles but I still have 3 months left on my extended warranty. My mechanic said that Honda dealers sometimes try to trick you into different kind of problems (the ones that warranty does not cover) as they don't want to do warranty work because Honda pays them only half labor for it.
Do any of you guys ever experienced any problems like this? Or maybe you have any suggestions what could be wrong with the car?
Thanks a lot in advance.

Dealers are incompetent.

Sounds like a simple axle bucket swap to me, cost $0.00. Number one cause of vibration durring acceleration.

Actually, tell the dealer to go ahead with their diagnosis.

Make it clear if it does not fix the vibration, you are not paying ANYTHING.

NO ONE should pay for parts or labor due to incompetent guesswork, plain and simple.

By the way, do I have to replace to the new buckets or just switch from one wheel to another?

Remove the axles.

Take the inner CV cups off, and switch them left to right. No parts needed, not even CV clamps.
