Starting with problem number one, you have a dragging clutch disc. (be sure you are pausing at least 2 seconds after pushing in the clutch to engage first)
dragging disc is caused by:
-incomplete disengagement, from low/dirty/airbound clutch fluid, clutch rod adjustment
-rusted spline
-broken disc or PP
there is nothing wrong with your transmission.

If Billman and el S2000 are correct I would be the happiest S2K owner alive. A tip of the hat to you guys
I will get on this as soon as I get a chance, which is probably after my LSAT on June 10, if the problems persist I will come back to bug my S2000 family for a second round.
By the way: I did check how my transmission shifts while the car is off, it is not a nice smooth transmission, 3rd gear especially is almost worst than when the car is on. Reverse however seems fine

Guaranteed clutch issue since your reverse issue disappeared.

3rd gear "bump" is also a result of low rpm shifting. Bring it up to 5k each time and it will dramatically improve if not disappear all together.
