Once you've eliminated lug nuts, bent rims, suspension, etc., then it's probably drivetrain (R&P/diff/axles/CVs). At that point I'd follow the sage advice of davepk, below, given to me when I got the dreaded rear clunking; this should help determine what exactly is broken:
Jack the rear up and put it up on jack stands. Start the car up and put it into first gear.

See if you can find where the noise is coming from.

With the wheels turning and rear clunking bring one of the wheels to a stop using a board or your shoe etc. If the noise stops when the wheel stops then chances are its one of the CV joints on that axle. likely the inner joint.

As you stop that wheels rotation the other wheel will increase in speed and the prop shafts speed wont change. Listen for the speed of the clunking. If it increases then its associated with the the other wheels axle. If the clunking doesnt increase in speed then its associated the prop shaft and likely a R&P problem.

If its R&P the i'd just buy a new/used diff. Do you have/want gears? now would be the time to do it.

Hope that helps.

go for the cheapest, easiest, and most obvious first.

you say you have a nail in a tire, is the noise the nail hitting the pavement? (my #1!!!)

road debris (stone, etc.) in tread?

Debris or rust in brake pad/disk?

switch left and right tires? (i know they are directional, for diagnosis only)

Bent or damaged wheel?

dried mud on wheel? (my son's wrx was making weird sound from wheel area in winter, it was ice/slush impacted on wheel surface)

debris between wheel and hub? (if wheel were removed and remounted in a cocked position)

try another set of wheels/tires if you have a nearby friend with a s2k. or front wheels onto rear? (again, just to isolate noise source)

brake splash deflector bent and contacting rotor or wheel?

road debris on half shafts? Or in fender well?

ripped cv boot? broken cv boot band?

loose body splashguards contacting moving parts?

etc. etc.

good luck.

well i got a second opinion, and i guess it's definitely the rear differential. the noise has gotten louder since i first noticed a few days ago...i'm not driving on it anymore until i get it replaced. thanks for the replies everyone.

billman, thanks for the offer, but i think i'm gonna go through hardtopguy for the replacement diff.
