Did the oil ever go low? Could possibly be a crank thrust bearing...worst case scenario.
But its likely clutch or trans related. If it isn't a genuine Honda clutch in there, I would definitely replace it. Buy a clutch and bearings and guide sleeve and grease from a Honda dealer.

My exact symptoms:
"Ok so after reading this thread and others i can say i think i have a bad ISB. When my car is on neutral it makes that "marble" noise. When im acelcelerating it makes grinding noise. At 3rdthe gear and on it dosent make the noise anymore. Only 1st and 2nd sometimes 3rd. "

No performance change, no trouble shifting, no crunching. The car shifts, accelerates, drives normally, except for the terrible noise. The noise is loudest in neutral, 1st, 2nd. 3rd and up the rock tumbler noise is much quieter/less frequent. The noise starts as soon as the clutch starts to bite. As you can hear in the video the noise is faster the longer the clutch is engaged. Like the engine is spinning up the input shaft, more frequent noise the faster it spins.

Day 3 at the shop. I might get a parts list tomorrow. There is an autocross on the 5th I would like to attend. 3 days to remove the trans and find the problem, 3 days to get parts? Hopefully that means only 2 days to put it back together.

Also, I need a new cat, which I knew. But apparently the O2 sensor tip is broken off from the cat pieces rattling around. Which is strange because I passed California smog, and have no CEL's. In any case, $850 for Honda OEM cat and $350 for OEM sensor is laugh worthy. I can easily buy and replace these myself with cheaper parts. I would have done the same with the transmission, but I have zero experience removing and diagnosing trans parts.
