Default swapped the motor and wont stay running

Ok so I bought a Full long block put it in the car, hooked everything up and now it wont start or stay running unless the scan tool is hooked up to the car. The second i plug it in the car fires right up. I am thinking the immobilizer has been tripped I did pull the fuse fore ECM(was following what the Honda shop manual said to do). also its sounds like its misfiring but not to bad. I haven't done the idle relearn yet. but every time it misses the check engine like flashes. another weird thing the car wasn't show it was heating up one sec than showed 3 bars.. I dunno i am confused and fed up with it...help?

yea all plugs are connected and it isnt throwing cel. just flashes for a sec

if it starts and then dies, it could be the antitheft system, that my 2 cents

make sure you don't have a short on the main engine harness. Did you put the harness on the engine then put the motor in the car? sometimes some wires will get pinched.
