I hear the noise coming from front sub frame area. That's why I checked those especially because you have to back them out to drop the tranny. I'll take a look around the diff like you described but she only has 50,000 miles

Since it's coming from the front how are the engine and tyranny mounts

Mounts are in good shape and I even checked with a torque wrench. I don't know why it's worst when cold and gets better when hot (but never completely goes away).

Control arm bushings sounds like a good place to start. If it were mac Pherson struts I'd say check the bearing plate up top. Check motor and trans mounts, but not for torque, check for cracked rubber. Same for control arm bushings. Check ball joints as well. If you have the car on jack stands, try moving the wheel up and down as a check for ball joints. It definitely is annoying. My roommates geo makes the same sound exactly.

Here is what it sounds like when it's cold...you guys still think it's a mount/bushing? Sounds like a machine gun and then as it warms up it becomes individual pops. I've had a cracked exhaust manifold on another car and it doesn't sound like this

Did you torque everything to specs when you installed the new clutch
