To be honest the best way to isolate this issue is find a fellow S2k owner. Ask him if his car is butter smooth and if so ask to swap wheels for some $$ or for a six pack and some grub.
On my prelude I battled my issue over and over, until I swapped to friends wheels/tires for an hour and went for a ride. BAM It was my wheel/tire setup.

Ok, Weds night i changed the differential and tranny fluids, both looked good. the diferentian fill/drain flug did have a bit of grime on them but cleaned them both. after this the car did drive a bit smoother but still shook on the rear. SO yeaterday i went back to the shop and swaped the Pirelli 235's for contineltal procontacts 225's the rims are 7.5 width all around so thought maybe this would hep.. took the car on the high way and vibration was less but still there.. i did notice while changing the fluids my passenger front diferential mount was a little bit riped on one of the 3 rubers, all other mounts were perfect and when i moved the diferential around it was firm. the axles and driveshaft had play to them but im assuming this is normal... waiting to swap wheeels with a fellow s2ki member this week end and see results, perhaps i need a Hunter force balance done...
