I had a friend that had a spare one, he agreed to try swapping the module to see if it fixed my problem before I bought it from him. The swap was easy to do, in less than 5 mins and I was able to verify it fixed the problem immediately by activating my passenger window again and soft top operation worked again.

Alright so I swapped out the soft top module with a working one and I'm still having the same issue. Top will not go up or down and the passenger window will not go up or down also. Any suggestions?

Pick one that matches your AP'ness.

I sure did. I ended up just buying a new soft top module from Honda because the used one I bought online didn't work. Once I installed the new one everything went back to normal

AP1 and AP2 are the two engine codes in the VIN. In North America the engine changed from the original AP1 (2000cc) to AP2 (2200cc) with the 2004 model year so these notations are used as shorthand to the confusion of the rest of the world outside North America which, other than Japan, never got the AP2 engine despite the updated body/gearbox, etc., etc. also in 2004.

The soft top module, Part No. 86500-S2A-A01, by the way, fits all model years so AP-ness doesn't matter.
