Try synching your RPMs with your shift point. That might help.

Well, the dealership said they didn't have any idea what the problem is and they can't go into the transmission to find the problem. They would have to put a new one in and send the old one to California to be torn down and looked at. Weird.

really the S2000's transmission is so finicky.....shifting at a different RPM, shifting faster or slower, etc can affect how well the car shifts....

The dealership charged me an $85 diagnostic fee and they coudn't even find out what was wrong with it.

I'm afraid to say, but very FEW "stealer"ships know much at all about our beloved cars...
Don't rely on them much for answers of any kind...
Stay tuned in on this site and read different posts and research a lot and ask reasonable/sensible questions and more than likely you'll find an answer...
