Default Screws holding rotors on

There are two screws/bolts which hold the rotors onto the hub when the wheel, caliper and pads are off. They are a PITA--very tight, hard to remove, and very easy to strip the head. It's not obvious to me that they actually are necessary, and life would be a bit easier if I could dispense with them.

Is there any reason why I should not just leave these off once I've taken them off?

They are not needed, but you can wait to get someone elses advice as well.

You can leave them off. They are more an item of convenience to help hold the rotor in place while you have the wheel off.

Yup, my Probe had the screws rust out so much that I had to drill them out. Never replaced the screws since you'd have to either drill out and rethread the hub or replace it. Never had a problem without the screw, either.

Not really needed. Just make sure when you take them off you use an impact screwdriver not a standard one.

Also just a fyi (most of you know anyway) some of the larger BBKs (Js Racing, Endless, etc) dont even have those holes on the rotors.

Why does the size of the BBK matter?

I didnt say that. I said the larger BBK kits meaning larger 6 pot caliper (that I have owned and seen) setups not the standard size (Ie Spoon, Brembo, Alcon, Wilwood, etc).
They use the 1 inch up size rotors (I know other kits do to) and I was simply stating that the 2 piece slotted rotors for Endless and Js Racing do not come with the holes. Other kits I have seen do. They just happen to be larger calipers. I just grabbed two off of the top of my head (and they are the larger 6 pot BBKs) I know dont have holes on the rotors. The size doesnt matter.

They help with changing pads, as it keeps the rotor straight. Use one as a tool, then keep it in the tool box.
