I had a similar problem, when I did my first valve adjust. It had multiple misfire codes, which turned out to be a lose connecter on ignition coils 2 and 4. Once I plugged them in, all was fine.

I pulled the code and the only one that it throws is P1399-manufacturer control ignition system or misfire.

Is this a simple misfire or is there more to it?

I wouldn't consider a misfire in this car simple since there are multiple components that can cause it. What can be causing it? Bad connection (which was the case for me), bad ignition coil(s), broken wires, spark plugs etc.

Always use terminal grease when reconnecting any electrical connectors as well as apply some to the coil boots that go over the spark plugs. My guess is you have a bad connection with one of your coil packs. Disconnect everything, grease it all up, reconnect it and report back. That should solve your issues if the vehicle was fine beforehand.
