There is no serviceable fuel filter on a s2k.

If the CEL is on for a VTEC failure (P1259) you will have a low max rpm rev limit untill the CEL is cleared.

Something isn't right here. If the VTEC solenoid or pressure switch is unplugged, you'll have a CEL after startup, with the P1259 stored.

Are there any other modifications to the car?

and you didn't think to mention that when you first posted? lol sheesh

you need to take your car to a dealership to get it fixed. you could have a bad VTEC oil pressure switch, or a bad VTEC solenoid. or a loose connection somewhere.

It's perfectly normal to have a low RPM rev limit with the P1259. Low oil pressure, and a clogged VTEC inlet screen can also cause it.

If the Inlet screen is clogged, the oil has not been changed regularly.

the dealer told me i didnt have any problems with the vtec solenoid nor the oil pressure switch. they were baffled to what could cause this and couldn't give me an answer. I took my car went home and started to check all the connections from and to the vtec solenoid, and one of them was loose!! got a cable tie to make sure it stays tight in the switch and now my car is back to normal!!!

Sometimes you gotta reset the ECU. Discconect the battery for couple of mins, then turn back on, let it idle for about 5 mins.
