Unhappy Replacing head gasket. So many questions....

Follow up to post about misfires.
Rough startup and coolant smell

TL;DR
1. When installing the head, what is the best way to reattach the rear ground connection without damaging the new head gasket?
2. What are my intake valve mismatched? Should I consider replacing?
3. Plan to have the head machined flat. Should I consider doing/checking anything else while I have everything torn down?
4. Removing the intake was a challenge. 99% of post on intake simple referred to shop manual, but would not specify a section. 6-26 starts out great, then become vague. 9-2 is simple a single diagram. Is there a section on step by step that I missed?
5. Some of the head bolts are discolored. (I failed to mark placement) Is this normal? Should I replace with new for assurance?
6. Reason blown head gasket would leak into all 4 cylinders with head out less then .003?
7. Does this look like a $6500 rebuild with less then 5000 miles on it?
8. Best place to buy OEM parts? Planning on hondaautomotiveparts.com. But would prefer a site sponsor if we have one.

Purchased the car that had a $4500 rebuilt engine ($6500 total rebuild after shipping and install) with apparently 1000-5000 miles on it. Figure I could run it for years with no issues. I got to drive it for a couple hundred miles before having to tear it down for a blown head gasket. I had coolant leakage in all 4 cylinders. I was able to fit a .003 feeler gauge while checking diagonal. But not even a .002 anywhere else. Any other reason all 4 would be leaking coolant? Improper torquing during install?
My plan is to rebuild with OEM,

Intake valve are missing "B" stamp in #4. Does that mean I have mis-matched valve brands?

Do these pistons look like they have only 5000 miles on them?

Miscolored head bolts? Reuse or replace?

Did you do a compression and leak-down tests, prior to disassembly?

I did a leak-down in 2 & 4, got bubbles from both. Did not do a compression through. Was not (noticeably) burning oil. Was not smoking, so never thought it was a compression issue.

I'm seeing some suggestions in other post to best avoid resurfacing the head due to issues with skewing the chain geometry !?!

https://www.s2ki.com/forums/s2000-un...d-etc-1179498/

But I do not see the new specs for the recommended point to resurface? I was able to fit a .003 feeler on one diagonal check. All others where less then .002.

Is resurfacing .001 acceptable and rebuild with OEM parts?
Resurface and install a Billman Motion Timing Chain Tensioner?
Is resurfacing .001 even worth the cost and I should slap a new HG on there with some new bolts and push forward?
Mismatched intake valves are suspect af and I might as well do a rebuild with InlinePro or Urge Designs?

Shipping a head is only like $40 with all the options out there definitely ship it somewhere known. I reccomend 4Piston racing but they have a very very long turn around time more than a month in my case
