Rear end clunk when in neutral and turning

Rear end clunk when in neutral and turning
I'm having an issue with a rear end clunk I am getting with only turning at lower speeds while being in neutral.
I have search everywhere and could not come up with a solid answer. Closest I have read is that it could be an issue with the differential or LSD.
Some simple info about my car:
2003 AP1
Vortec V3 386hp/241tq
106,000 miles
stock engine/drivetrain
The clunk seems to be more noticeable taking left turns but it will still do it on right turns. It is not a fast clunk. More like 1-2 seconds in between and I can only hear it in neutral while coasting the turn. I do have an exhaust so that may be why I cannot hear it.
I jacked my car up to check for the cause of the sound. First, I would hand turn the prop shaft. No sound and both wheels rotate the same direction. Second, I rotated just one wheel at a time. As I rotated, I would hear the same clunk come from the prop shaft. The weird thing was is that I would also see the opposite side where the axle is kind of twitch. It did this for both side when I turned one at a time.
I noticed when doing very short turns of the shaft, it would make a sound. This may be normal?
What I didn't find too normal is that when turning just one wheel at a time, doesn't matter which side, the opposite side would "twitch" by where the axle goes into the differential. The opposing wheel would also be at a stand still while turning the other wheel alone.
Does anyone have an idea of what it could be??

Do you still have the clunk or clank from the rear?

Not often, and quieter than then. Since I did later replace the axles, the inner axle joints may have been part of the problem (outer cv joints apparently click rapidly when failing).
