possible engine damage?

Finished at Honda. The S seems to run well now...cept (it may just be me) for some reason the car feels more...loose. I have no idea how it related to wires but it just feels really really loose. And there was one green wire that my mechanic couldn't figure out what the hell it was.

The only green wire I see in the Helm's ECM diagram that is used in a V-AFC would be a Green/Yellow wire which drives the VTEC Solenoid Valve.

As for the looseness, this could be the EPS. To reset the EPS see section 17-21 of the Helm's service manual, you might have to have the dealership perform this if you do not have a PGM Tester.

The greenyellow wire won't hurt the car if itz connected to the car but not to anything in the other end rite?

If you're putting it back to how it was from having a V-AFC spliced in, the green/yellow wire should be wired back up to itself. I'm assuming it was tapped on the ECU harness. So you had a wire going out of the ECU harness that was then going to the V-AFC, then the V-AFC had a wire that went out and connected to the other end of the split VTEC wire. To put this back you have to put the two green/yellow ends back together, they were originally one wire. Without this you shouldn't be able to VTEC.

The green wire connects to a blue wire in the engine bay. Everything else was connected in the ECU. VTEC works and seems like everything else works fine. Cept there is a green wire than links to a blue wire (in the engine bay) that used to go somewhere that now just sits disconnected. I can't figure what this blue wire or green wire does. Doesn't seem like itz doing anything.
