My friend overheated is 04 S2K. We took the head it was warped so we had it milled. New headgasket new head bolts... We did a leakdown test and it read low. It was leaking though the exhaust valves and intake valves!!! What happened?

When the head warps there is a good chance the valves don't seat properly anymore. If the machine shop surfaced the head they should have checked this. Ask them if they vacuum checked the valves. If they checked everything properly maybe the valve adjustment is being performed incorrectly.
