every S tranny is notchy, but it is a very nice feeling...very direct! this is my second S and they both have the same characteristics. as for putting it into first and feeling a shutter, this is normal. not sure how to explain it, but its due to things turning in the tranny(even in neutral), and once you put it into first, everything has a sudden stop due to the connection through the differential and to the wheels that are not moving. before you put it into first, leave the clutch pressed in for a couple seconds, this will give the tranny some time to slow down.
edit: and oh yeah, welcome to the world of a noisy car. this car makes plenty of engine, tranny, diff sounds that tend to freak people out, including myself. have fun with the car

the team voodoo knob is significantly shorter than stock and it feels a LOT bigger in your palm. you'll love it. i switch between that and my stock knob every few months so that it always feels fresh and new

are you clutching all the way in? maybe you're shifting too slow? best thing is to get in touch with another owner in your area and have him or her check it out. but coming from an STi this tranny feels totally different. it's way more "mechanical" feeling.
can i ask why you came to an S2000 from an STi??
good luck
