drain your diff fluid, if it is chunk and shavings free it isn't your diff.
also check you cv axles for cracked boots, if all the grease has gotten out they will make a noise like this

UPDATE: I took the car to honda, and they said it was the diff, maybe a gear chipped or something. They said i would need a new diff from drum to drum. I am not 100% sure what this means, can anyone help?

Drum to drum is an old term used to describe a live axle rear end, not applicable to the S2000. The drum is the brake housing used in a shoe style brake system not a disc brake caliper system like the S2000.
