Resetting the ECU does ZERO. Our ECU is constantly learning and adjusting unlike some ECUs. Your idle problem is a result of the ecu not knowing your engines idle characteristics. Resetting it will only delay it learning them. Get the code and let us know what it is. If it was a brief flash that went away while at or near WOT, I'm betting it was a random misfire storing the 1st part of the two part code. It should sort itself out as the ECU adjusts its long term fuel trim setting to match your vehicle.
I did try starting the car after letting it sit for about 2hrs after driving it and the rough idle seems to be back a little bit. I just shut it off, and haven't messed with it since. Still no CEL again. It's really weird... car was idling just fine with the AEM EMS, and the minute I change it out all of a sudden the car doesn't want to act right. I'm gonna try and get those codes pulled.
I can't believe the EMS would run the car better than a stock ECU. I can understand the EMS masking a CEL, but I don't understand the problems I'm having at all. This is frustrating.

My bet is the previous owner modified the wiring to accomadate whatever EMS he was running. Verify that there isn't any wires left loose and tapped into that font need to be. And get rid of that FMU. It may not be causing the issue, but you don't need it if you're NA and it's one less thing to worry about.

all i can say is once a car has had forced induction(FI) installed, it's very very difficult to get the car back to it's original state as being a stock vehicle with no issues or problems. I say try to troubleshoot as much as you can and the rest of the issues which can not be resolved is something you just might have to live with. Good luck

My bet is the AEM EMS wasn't the only modified part left on the car from the previous owner.
