The clunk when you shut it off could be a bad motor mount or loose material in the cat. Mine had loose stuff in the cat. Replaced with a test pipe and that noise went away.
Also - get your rear axle nuts properly torqued. They can make a clunk when pulling away from a dead stop or going from reverse to forward.

A couple of other points on smooth shifting:
- S2000 transmissions are very sensitive to the type of lubricant that's in them. You may consider have the trans oil changed to OEM Honda oil.
- S2000 transmissions also need to warm up before they're at their best. Mine goes from kinda notchy to buttery smooth after about 40 minutes of driving - and I live in a warm climate.
- Check your clutch master cylinder. Crawl under your dash and run your finger around the clutch master cylinder where the push rod goes into it. If you come back with hydraulic fluid on your finger then your clutch may not be disengaging completely. You can choose to rebuild it or replace it at that point.

I had been using Honda OEM MTF and it was okay. Just as you say, notchy when cold, nice when warm. Decided to switch to Amsoil synthetic synchromesh. Results? Same as Honda MTF!
When its warm its great. Notchy as hell when cold/ need to be smooth and slow when shifting cold.
