The clunk when you shut it off could be a bad motor mount or loose material in the cat. Mine had loose stuff in the cat. Replaced with a test pipe and that noise went away.

Also - get your rear axle nuts properly torqued. They can make a clunk when pulling away from a dead stop or going from reverse to forward.
I think the clunk might be the AEM CAI on it, it snakes around so much shit in the engine bay. Car already has a test pipe on it
I'd be more worried about the CAI on the car than the noises. Search hydrolock on this forum and watch the results pour in with the AEM CAI. The AP1 is a very raw car, not for the faint of heart or those looking for a Mercedes Benz ride quality.

I had been using Honda OEM MTF and it was okay. Just as you say, notchy when cold, nice when warm. Decided to switch to Amsoil synthetic synchromesh. Results? Same as Honda MTF!
When its warm its great. Notchy as hell when cold/ need to be smooth and slow when shifting cold.
