The weather stripping goes back in very easy. It's designed to pull away from its carrier strip. Just put the top down half way and slowly slot it back in. Silicon grease will help.
Another water entry point is the gutter behind the top. It can only take so much water at once, and if any debris is in it, or the drain tubes, it will overflow into the trunk. The rivets holding the top to the gutter also can wear small perforations in the fabric, and water will weep out as well. The design works, but it's sort of iffy sometimes. It's also VERY hard to clean out everything. It's sort of a design flaw.

I agree with what SgtB just said, when I got my S the drains for the top had been plugged up with debris so when it rained the catch canisters filled up and dumped into the cabin instead of draining. My carpet would get wet starting behind the seats and moving up the more wet it got. I fixed the clog when I replaced my top and cleaned the carpet with anti mold cleaner 3 times or so and it fixed it
