My guess is that you might need a valve adjustment. This seems to be a common problem with s2000's. If the valves are too tight. The engine will shake causing a misfir code but its so mild that the light will reset itself. In time it will just come back again.

Mine has been doing this for a few weeks. On, misfires. Off. On, misfires. Off. One, misfires. Off.
I'm getting 'used' injectors that have been cleaned/flowbenched and also getting a valve adjustment next week.

If the misfire is consistent to a cylinder then I would swap the ignition coil to a different cylinder and see the the misfire changes to a different cylinder. For example, if you get a #2 cyl. misfire then swap the #2 and #4 ignition coils. If you start getting a #4 cyl. misfire then you know the problem is in the ignition coil. If the misfire stays in #2 cylinder then you know the ignition coil is not the problem.
