Didn't notice anything when I took the valve cover off, also removed spark plugs and put a bore scope in. Nothing that I saw either.
It seems to be a piece of metal in the top end somewhere. Pretty frustrated at this point as I am getting a bit over my head. I still need to check the oil pan.

Baffle loose on valve cover? could you upload the sound as may help.

Sound is not good ! am sure it will be diagnosed soon on here

I'd look further into the lost oil cap issue. It gets stuck on top of trans, and rattles around. Could easily sound like its coming from where you're hearing it.
Do a search. Basically it involves getting underneath car, and reaching up and probing top of trans searching for an errant cap. The old threads on topic will tell you exactly where to feel around.
Be aware that not finding a cap doesn't necessarily mean you don't have a lost cap. Could just mean you didn't look hard enough yet.

Well I'm new at these S2000's but any chance its the cam chain tensioner?

The TCT is an Inline PRO Race Spec F20C/F22C Timing Chain Tensioner. So I have high doubts that has failed.
What I am leaning toward is that I have accidentally dropped some PLA plastic into the engine from the oil cap location. I had 3d printed a funnel to do the oil change, and purposely broke off some of the end to make the funnel wider. I am now thinking that might be wanted bouncing around in there.
I wasn't able to spot it with the valve cover off. Not quite sure what my next steps are.

It doesn't sound metallic to me, almost like an injector noise, or a check valve type of noise - pcv or egr fluttering. A bad injector would be throwing a code though. Have you reworked the EGR system or air injection system that works on cold-idle, as they shut down a bit after cold start almost when your noise goes away. Is the pcv valve modified or reworked ? It sounds like a fluttering sound to me from some form of valve, vacuum system, or injector.

When you had the valve cover off, did you check the valve clearance?
