Are you any type of wrenching guy or does it seem like too much?
Bottom line you need a little head work. Your engine is fine, trust me. Been there done that with many custoners.

not the same problem,but i missed a shift,and the car went into limp mode,engine light came on,and couldn't shift past 3 grand.
i had a crank sensor code,cleared the code,car was fine.

round trip ticket to NY->FL->NY ~200$
repairs + diagnosis: can't put a price on it, but having the peace of mind that an s2k god did work on your engine then some dealership wrench, priceless.
+ could have all the minor tune ups done at the same time : I.e. upgraded TCT, valve adjustment, infamous TLC fix etc.

I would buy all oem Honda:
8 AP2 retainers, 16 AP2 keepers (honda calls them cotters) just order parts for a 2004 s2k. use them on the intake side.
8 exhaust valves, order for a 2003.
Valves can be expensive....I'm going to assume your intakes are NOT bent. So you may save some money here in ordering. Either way, you need to pull them all out and have them checked by a machine shop to be sure they are straight
head gasket
10 head bolts
intake gasket
(no exhaust gasket, it can be re-used)
2 gallons type 2 blue coolant
hondabond sealer (for sealing the timing chain area of the head gasket
valve grinding compound and a hand lapper
