Sounds like pure good old fun pinging to me. Except it's way worse than it usually is. Hopefully at idle, it still sounds like you're on 4 cylinders...that should give you some relief and a sign that not everything is lost....yet

I'd ask your 'tuner' what setup you have for knock, and what the values were like when he logged the car during setup. Because he did do that, right?
Where would I go for the GEM's tuners? I've heard Rodger Clarks is the best for GEM's but he's a Subaru tuner!!
One thing I do know, if there is any damage to the engine then I ain't paying for it!!

"The Garage" in Scotland may be able to help. I know they have been developing a turbo kit for the Mitsubishi FTO which uses a Greddy E-Manage.
They have also worked on Skylines, miatas, GTiR's, MR2's.

What's your AFR look like under heavy load, or when you hear the rattling? It sounds like a bad ping. Read your plugs - the easiest and quickest way to find out exactly what your engine is doing.

I'd be tempted to save the map, and load the S2000 baseline map. Don't start the car on it, but compare the baseline map to your current map to see exactly what your 'tuner' has or hasn't setup.
