I hope this helps you guys. From the sound of it, I had the same problem. It turned out to be a loose spark plug.
My symptoms were a clean ride until around 7k. it would bog down and kind of hickup.

The loose plug issue was for some 2001 cars, 2000s were not affected. Nate, I'll bet its either IAT or MAP. We did chage coils on our 2001, but that was throwing all kinds of misfire '301' codes so it was more serious.

It has been two weeks since I had any problem at all with how my car runs, and here's how it went down.
1. Four days before the the post above I pulled the plugs (Denso IK24) and checked them out. The gap was good and they were properly torqued. I had a second set of IK24's on my shelf so for the hell of it I replaced them, but the car still ran like crap as you saw above.
2. A couple days after the post above I recieved some NGK 7173's that I ordered for my upcoming turbo install. Since it couldn't hurt doing doing the swap now I pulled the 2nd set of Denso plugs out. The gap was good, they were within torque spec, no damage, they had only been in for a few days. I then put the NGK 7173 plugs in, set the torque, and gap, etc.
3. The car has run perfect since then, about two weeks now. Maybe it was the plugs, maybe they made a bad batch, maybe it's just one of those crazy things that happens, I don't know. I do know I didn't do anything else to the engine and that the car is very smooth and happy again. The turbo will go on soon and I'm glad the car is running well before that begins. I'll let you guys know if anything changes. Oh, and now that I've been thinking about it, the first set of IK24's got installed several months ago. Which also happens to be when I first had these hessitations that slowly got worse. During my first year of ownership none of this crap was going on.

I NGK $1.77 a plug, never had a problem in my 5 years of turbo experience. Change them every oil change though, they start to get eaten up with boost.

Has anyone had a problem with "bucking" as if starving for gas (vapor lock?) at slow speeds, beginning to move in 1st gear and beginning to accelerate in 2nd gear? I have had this happen 3 times now, after stop and go driving, on "warmer" days (I live in Florida and I've only owned the car since October so it has been relatively cool). So far it has not been so bad as to actually stall the engine, but I would not be surprized if it gets worse during the summer months. I find I can duplicate the symptom if it's warm out, the car is fully warmed up, then I come to a stop, press the clutch several times, then try to start going in 1st, the car lurches intermittently as if I'm running out of gas. As soon as I get the revs up it's fine again. In case the following is related, it also suffers from low rpm drop sometimes after I let go of the gas. It will drop down to about 4,000 rpm, enough to make the engine shudder. Oxygen sensor? Emission control devices suk, especially on an otherwise impeccable S2000.

Kind of a really late update, but my car is running fine now after a fuel injection/throttle body cleaning service at the dealer. They must have been really clogged up and dirty in order to make the car behave as it did.
Prior to the dealer trip, I tried the map whack to no avail and checked the plugs which were fine. Well, needless to say, from August to January, the car was very unpleasant to drive, but all is well again.
Thanks to everyone for their input!
