Could be a misfire . Especially since it disappears when your rev it. Check your spark plugs, or it could be a coil. I'm not familiar with S2000s coil set up so that's as far as I can go.

For future reference - this noise was caused by one bent rod, one broken wrist pin and a one completely f**ked cylinder - number 4 ironically.
Cause: unknown - suspected hydro-lock.
