100,000 miles on a race engine? I wouldn't hold my breath. On the other hand, that motor offers 265whp and a 10,000rpm redline. Its probably safe to say that a "race" motor requires regular rebuilds... Quality, Function, and Price working at odds yet again. But who knows you might be successful in your endeavor sometime in the future.
However, it is unlikely there will be much imputus for a manufacture to design, test, and build a "kit" of NA parts for the S2000. While the parts might be available, finding a qualified resource to assemble the engine might be a larger hurdle. Toda is the most likely manufacturer to offer all the goodies seperately. In fact, they sell a 2.2l stroker kit, a selection of cams, etc. Unfortunately at this time they do not offer a programable ECU replacement.
For an AEM EMS, wideband 02 and the other bells and ECU whistles you are out the door for $2000 in parts. You haven't even started tuning yet. $6,000 would be low balling what you will need. As you've figured out, my main suggestion here is increasing your budget. Look no further than http://www.chrisdrivesafastcar.com for a step into the fringe of streetably tuned S2000's.

When you need one, make sure you can afford two.

All I can say is this...most only assume it's a difficult job to make a quality stabdalone ECU from the ground, but until you actually try and do it the magnitude is way beyond what you imagine. I'm working, though...I'm working...
