Been there, done that! Stock airbox cover off and K&N sound similar. I did notice the bog with the airbox cover removed, but no bog for me with the K&N. K&N FIPK

I have run the stock air box without the hood, the stock with it, and with a K&N filter inside it. I currently have the FIPK intake and it sounds much better than the stock air box. You can feel a bit more power but the sound is the biggest difference. With WOT it creates a great roar under the hood. Under normal driving conditions the car sounds and fells stock. I think its a great buy, easy to install and looks good also.

You will lose big HP with the lid off.
Do some roll ons with another s2k. The car with the lid ON will pull away every time.

if yes, what do you think about power gain/loss with an OEM filter connected to the k&n fipk piping and housing?
that is what i currently have set up.

i don't notice much of a difference with k&n filter and piping, nor oem filter and pipe, nor oem filter and k&n pipe.
BUT, i notice a HUGE difference with the greddy 70mm tic cat-back exhaust.
WOW. that was serious hp gain in vtec. i know butt-dyno is unreliable, but this was way too obvious.

basically would it be the same if i kept the stock filter and keep the box on, as opposed to having the drop in filter with the box off?
makes sense?

ANY filter in the stock box, with the lid off, will lose signifigant HP.
The K&N is a nice box. It sounds good, and you don't lose HP as the air is pulled from the corner/fender area. Gains are likely small.
