The operator or driver error (or issue) is that it is better to wait 1-2 seconds before shifting into 1st in the situations allready described.
And.. IMO.. it's not really an error (or an issue) if you don't wait.
An error (or issue) as in: it is cleary described in the manual that you should wait.
Because there is no mention of anything like that.

When you come out of neutral, engage second gear before engaging first and see if the "problem" goes away. If it does then you have solved the problem, and it was operator error.

Just be glad its a honda, and probably isnt a big deal. Oh, and be glad its not a 2002-2005 Lexus IS300...It does it 10 times louder and it between EVERY GEAR..!!! One thing i have noticed is that if i rev the motor to like 1800 RPM and put it in first, it will synchronize smoother and no thump!
